I have a 1994 4runner in my driveway that I can't fix. This is rare for me. Sunday we put a new clutch kit, rear main seal, that stuff. We immedieatly had no clutch pedal. No problem. Bought new Clutch master cylinder and slave cylinder. Bled it an bled it and bled it. Used all thre methds I have ever known. used the clear tube in the bottle. Even used the vaccum bleeder, still very limited pedal. Comes up enough to disengage but it is still very hard to shift and the pedal is still soft. I adjusted the rod to pedal clearance on the master cylinder. What the hell is left????? :!:

I got a bad master cyclinder from advance on time. Took it back and got a new one and it worked fine. Also try to bench bleed it first that might help :D

made a cap for one end and a fitting for the other to connect to the vaccum pump and held the same vaccum in the line with no movement on the gauge for 24+hours??

I just installed a new master cyl on my '88 on Friday and had a similar problem. I used close to a full (large) bottle of fluid before I got all the air out, and then it still didn't seem right. I adjusted the rod and it made eveything good. Maybe you can adjust the rod/pedal a little more?
