How many miles on your truck? Have you been in lots of mud?

It could be a ton of things, but I agree with Ted; check the u joints first.

Just crawl under your rig and yank the rear driveshaft around, up and down and side to side. Is there noticeable movement at any of the u joints? If so, replace them.

In your thread title you mention a whining sound. Is you rear diff low on gear oil?

Don't forget about greasing your drive shaft. There is a little nipple on it just put your grease gun up to it and pump until you see clean new grease coming out.

I second this. I used to have a nice little thump on my '03 when I had been driving hard and started from a stop. I started lubing my driveshaft 2x/month, no more big thump. They shouldn't need it that often, but that cured my noise. I say give it a shot.

A truck as new as yours shoulsn't have a problem with the t-case flange coming loose, but to check it you'll need to remove the rear driveshaft. Then try to wiggle the flange to see if there is play in it. If it's loose, I think you need about a 30-32mm socket to tighten the nut that holds it on. (You'll see the nut I'm talking about once the driveshaft is removed).
